You haven't mentioned which version of Net_IMAP you're using (I should
have asked that first), but that patch is for Net_IMAP 1.0.3 when used
with PHP5.  If you're using a different version, you more than likely
don't need the patch, and can try removing it.

Based on what you've reported thus far, I'd say you either applied a
patch that you didn't need (i.e. you're not using Net_IMAP 1.0.3), or
you didn't apply it to the IMAPProtocol.php file that PEAR is actually
using (e.g. you have multiple copies of IMAPProtocol.php on your system,
and patched the wrong one).
